    Default fixing url structures

Recently moved from old bad url structure ( suitedaces.com/main.php?page_id=13 ) to better one (suitedaces.com/redkings_valueback ).

Now the problem is, that google indexes both urls now and the old page_id=x urls redirects to front page. I think by far the best solution would be to redirect the old urls to new urls, but there was some issues about that I dont know how to fix.
So what would be the best plan B? Should I delete the old pages from google webmaster tools?

Jut to clarify, the old URLs does NOT redirect to the front page - They display a copy of the frontpage

Hard to say without knowing what system it is. Usually whatever system you are using should have some sort of mechanism for rewriting the url's from the old to the new structure.

If it's wordpress try looking at this: WordPress › Redirection WordPress Plugins

You can also do it the hard way, if you know which page_id maps to what page...in htaccess make a series of rewrite rules for each page:
    Redirect 301 /main.php?page_id=13 http://www.suitedaces.com/redkings_valueback
    Redirect 301 /main.php?page_id=14 http://www.suitedaces.com/another_page
I wouldn't recommend that though. Try to find a setting or plugin that will do the hard work for you for your system.

Its not wordpress, its some sort of home made special i guess :P
But would it be a good thing just to remove the pages from google with google webmaster tools? Or could it hurt me in some way.

I assume when you reworked the structure that the page that used to be at url xxx.com/?=110 has been totally moved and now exists in a logical area.

I would set up redirects. I'd be hesitant about manually removing anything from the index. Update your sitemap and resubmit to google. Also, you could customize your 404 page to reflect the new urls, so if by chance you get a visitor and they click on something from the old structure, the 404 page has the url you're looking for.

In that case to do it proper probably your only option is to manually redirect each page in htaccess, using the sample code I provided.

Normally, you would use mod_rewrite in the Apache server to accomplish this kind of task to avoid exactly the problem you report. I know there is an equivalent process to follow in IIS (Microsoft).
