I have used WordPress › Redirection WordPress Plugins for this, and it were okay.
I eventually went back to using regular folders with PHP files that track the visitor and then redirect to the affiliate link.

I basically included the code from my tracking software (Google Analytics etc.) on the redirection page. I'll probably create a tutorial on how to do it in a smart way in a week or two.

I always use redirect folders with html files and meta-refresh.
I tried to use php files para google analytics would not count the hits?

I can't remember exactly how PHP redirects work, however, I got grey hairs when trying to use them, because I didn't know that you can't have any text on the page before the PHP redirection code.
I'm not sure if you can insert text after it, and if so, whether or not the code will be executed.
